1. I was thinking Chekov had provided specific beaming coordinates
of the spot where the device was sitting. Since Kirk wasn't stationary, they couldnt give him coordinates.

4. Except that seemed to be the backup goal.
Khan was going after killing Kirk right up to the point of missing ("like a poor marksman, you keep missing the target") then somehow marooning him seemed sufficient.

6. Yeah, but I also couldn't figure out how their transmissions were monitored at first but not later.
It is possible that they meant Checkov and his captain were the transmitters, but that wasn't really how it came off. When they were in the underground paradise and Kirk contacted Spock, it just seemed like that was an unsecured channel as well given that Khan was in a Federation ship.
