The development, part of the council's Hebridean Hydrogen Seed (H2seed) project, will allow hydrogen-powered cars to refuel on the island.
It is hoped this could lead to an alternative to petrol and diesel.
The hydrogen-fuelled vehicles will be used as pool vehicles for council employees, as well as for educational and public awareness campaigns.
Project manager Ruairi MacIver said: "The Outer Hebrides and Scotland can be proud to be taking the lead in developing renewable hydrogen production and distribution technology; we are setting an example that will be followed across the world."
